It is 90 days visa free for Australian citizens to visit HongKong.
It is 30 days visa free for Australian citizens to visit Macau.

I am aware that as a South African citizen I receive visa exemption for 30 days at both Macau and Hong Kong however while in transit on the ferry can it be seen that I am in Mainland China? If so would I need to apply for a visa to travel between Macau and Hong Kong or will we I be able to travel freely between the 2 destinations?

It is 90 days visa free for Americans to visit HK. But you do need a China visa to enter into China mainland (Shenzhen and other cities).

You don't need a visa to Hong Kong because Indian passport holders are exempt from a visa to Hong Kong for up to 14 days. You can apply for the visa to Macau when you arrive in Macau.

Filipinos are exempt from visa to Hk for 14 days and to Mcau for 30 days, so you just have to take your valid passport with you.
