Can the ferry tickets to Shekou from HK-Macau Ferry Terminal be pre-booked? Can't find anything about the operators online. Thanks!

Yes, you do need to apply for a Hong Kong visa in advance.

No, you don't. If you take ferry from Shekou Port to HKIA, you will not need Visa. However, please check HKIA website once.

I will be getting the ferry from Hong Kong to Shekou this weekend. I will need to get a visa on arrival. Do I get that at Shekou ferry terminal? Could you explain the process please?

How long before the ferry leaves should I arrive at the terminal?

Yes, just catch the earliest ferry to Shekou Ferry Terminal. When arriving, you will see the indicator to voa office.

You should arrive there at least 30 minutes in advance.

It probably is. You may try again later. If it is still failed, you can contact a Chinese friend to help booking or just buy tickets when arriving.

If you have one Chinese visa before, the chances will be higher. But generally, if your documents are supportive, there is no large problem to acquire one.
